Junctions in tophat

Hi,
in Tophat manual, junction finding is from sources. I can not understand well the first one: pairings of "coverage islands".
after mapping, we have so many islands.
what is the criteria to join two islands with intron? for example, what is the percentage of splited reads appear in both islands?
