    Protein data base with blast+

    Hi everyone.

    im new in this forum and my problem is that i download a database from ncbi with tar.gz format them extract it on /db/ and use

    blastx -query Lib1_consensus_tgicl_NT_nohit.fasta -db swissprot.00 -out one.txt

    i think that the problem its the db cause with others db work this comand

    Note: i also use -db swissprot but same results. by the way the db that i download was swissprot.tar.gz

    You should give the error message cause it could be a lot of things.

    That said it sounds like a path/environment issue. You may either need to specify a path to the db (something like -db /db/swissprot), or modify your environment so it knows where to look.

      This may be a long shot but what version of windows are you using to do this? Is it 32-bit or 64-bit?

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
