Is bowtie fit for 90 bp reads?

    Hi,all,
I'm new to next-generation sequencing, and I have a data set of paired-end reads of length 90 bp.I used bowtie to map the reads into the reference genome, but the result is not good.
Could anyone tell me if bowtie is fit for processing the 90 bp reads?Maybe I'll work with TopHat,but it seems to use bowtie to map reads and not works with bowtie2.
    A lot of thanks.

Bowtie 1 and 2 works well for mapping 90 bp reads. For the difference between version 1 and 2, please consult this section in the manual

If it is RNA-derived reads, you should use TopHat when mapping to the genome, since bowtie alone won't splice-align the reads...

Agree, of some reason, I assumed it was not rna-seq reads that were mapped...

Thank you for your answer. These reads are RNA-seq reads of a kind of fungi.Maybe I should learn more about bowtie and tophat.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
              by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
              by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
