  • antisense transcripts for all genes in signalling pathway

    Hi
    I was wondering if its possible to find sense-antisense strands for all the genes involved in a particular signaling pathway.
    When I use UCSC genome browser, it only lets me enter a gene name but not a pathway name - may be I can't find it.
    Any ideas will be highly appreciated.

    I'm a bit unclear on what you mean by 'sense-antisense strands' - all genes are by definition in the 'sense' direction.

    Anyhow, if you want to know whether genes are on the plus or minus (or watson & crick) strand of the genome assembly,this is readily available from Ensembl's Biomart, provided you have a list of genes in the pathway in a way the database will understand.

    But it understand's quite a few kinds of gene identifiers.
    All you need to do is set a filter for your gene id's, then specify in the attributes that you want the 'Strand' as well (perhaps remove the transcript information here), and hit results.

      I am sorry that I didn't mention it right. Yes I am indeed looking for the antisense strands.
