NGS downstram mapping analysis

Hi,
I am looking for a tool diong mapping Analysis. I.e. it should be capable of counting reads mapped to intronic, intergenic, exon regions. Mappable vs unmappale reads etc., any suggestions?

Hi Phil,

if you have *.bed files for the corresponding regions, than you can use BEDTools for count reads and many other things.
