    Java libaray/API for VCF file

    Hi all,

    Is there a Java library for VCF files as Picard is for SAM/BAM files?

    A quick google search didn't turn anything up.

      Unfortunately they are all not Java. GATK is Java, but GATK has some complexities I'm trying to avoid. I'm actually building a version similar to Picard, or at least shares the same infrastructure.

        Perhaps you could talk to the Picard developers to see if they would want to add this support?

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
