    Strips adapter sequences from 3' end

    Dear everybody,
    I am new in read sequencing analysis.
    I'm analysing reads sequenced on Illumina platform; I was wondering how to trim adapter sequences , which tools are commonly used ?
    I was wondering if a tool is able to keep reads in which the adaptator is found for further analysis and remove the other one ?
    I know the sequence of the adaptor , but what's happened if there is a mismatches in the adaptor during the sequencing ?
