    SAMTools and BED files

    Hi there,
I am interested in looking at only certain SNP from the human genome and for each of them I have the chromosomal info and coordinate in both HG18 and HG19 systems.

When analyzing the full genome using SAMTools can i somehow specify my variants of interest in BED (or some other format) and the output VCF would only have all of those or subset of my variants.

This way I can keep the VCF file size down which would make it easy to parse it.

    Thanks,
    A

You can use BEDTools to intersect a .bed file with a .vcf file. You'd have to make an all-points vcf first.

You can also intersect .bed files with .bam files, but I don't think that is what you want. You'll get all the .bam entries that cross your .bed locations, but it won't narrow down to just that single base of the .bed interval.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
