There are probably several. There is no one universal tool that does everything so every tool will have disadvantages. Your question is akin to asking "what are the disadvantages of using a screwdriver when building a house?" Anyway, with that rant out of the way, here is one disadvantage:

I think westerman is right. If you google differences between Bowtie vs BWA or SOAP2 etc etc you will find sevral posts on this forum as well as on other palteforms enlisting pros an dcons of each aligner. It will depend on what question one is asking?Comment
