    Bowtie disadvantages

    Hey,
    Can anyone say me, what are disadvantages of Bowtie in bioinformatics?

    There are probably several. There is no one universal tool that does everything so every tool will have disadvantages. Your question is akin to asking "what are the disadvantages of using a screwdriver when building a house?" Anyway, with that rant out of the way, here is one disadvantage:

    Works on only short reads.

      Thank you......Am not good at BWT .....Can you just teach me how to decode?..

      That is If BWT of a string is "erhte$", how can we know the original string?

        I think westerman is right. If you google differences between Bowtie vs BWA or SOAP2 etc etc you will find sevral posts on this forum as well as on other palteforms enlisting pros an dcons of each aligner. It will depend on what question one is asking?

            Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
