Java for bioinformatics..

Am new to Java programing and am looking for Java program examples which are related to the molecular biology. In on line most of the time it would be a Hello world example or metamathematical examples.
I want to see the program written for the biological or molecular biology related(with explanation). Can any one give link or book reference or the examples with explanation?

You may want to try looking at biojava (http://www.biojava.org). It is a very complete java library for bioinformatics, and the website has tutorials and code example on how to use it.
