    pseudogenome from reference and SNPs

    Hello Community,
    Does anyone have a script or know of a program that is capable of generating a pseudogenome by combining a set of polymorphisms called against a reference genome with the reference genome to generate the new pseudogenome. I am trying to use BRATNextGen to identify points of recombination in a set of bacterial genomes and the program seems to take a fasta file containing the reference genome and the type of pseudogenomes I am describing as an input for detecting regions of recombination. Thanks for any advice and assistance.

    Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

    The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
