    Help with Blast and nr database

    Hello.

    I have a list of contigs that I would like them Blast on my computer (BioLinux 6), my question is how to use the nr database (preformatted, nr.00.tar.gz ... nr.06.tar.gz) I decompressed tar xzvf files, creating files with extension. phd. phi. phr. pin. pnd. pni. pog. ppi. psd. psi. psq But not to do with them, I found the following with formatdb:

    "Please note that formatdb does not create non-redundant blast databases"

    That means you can run blastall as are the files or format it with another program and not formatdb?

    Are you interested in blasting your contigs against the preformatted "nr" database?

    If that is correct then have a look at this link: http://www.ncbi.nlm.nih.gov/books/NBK1763/

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
