    AMOScmp vs AMOScmp-shortReads vs. AMOScmp-shortReads-alignmentTrimmed

    When is it appropriate to use each one? The differences seems so small. I'm probably going to use AMOScmp for a reference assembly, but I don't know if I should be using AMOScmp-shortReads. What are they considering short reads? 200bps or 50bps? And when should I be using the trimmed alignment?
