  • how to get the reads which are not assembled in velvet

    Hi Everyone,
I am new to NGS, I have assembled contigs of the metagenome data using velvet, I want to know how to get the reads which were not used in the assmbely of contigs.

    Thanks!!!

    Hello,

You can get unassembled reads by adding -unused_reads yes to the velvetg
    computer program.

For metagenome assembly, you can also try Ray (version v2.0.0-rc8).

I am one of the authors of Ray.

    See http://denovoassembler.sf.net

We will submit a manuscript this week about metagenome assembly and coupled profiling with Ray.

      Thanks Seb,
I used the unused read option when I read velvet manual again.
