  • IsoEM 1.1.0

    I have been trying to install this package, but I find it extremely difficult. Always get errors such as missing class, no class found.

    Anyone has tried and can guide me in the installation?

      You most likely need to edit your directory paths in the program files.

      This is written in the README.TXT (as apposed to the lower case readme.txt lol)

      2. Edit isoEMDir location in files under bin according to your local installation

      So redownload the isoem zip file, unzip it, delete the old zip file if its not gunned (lol gunned= erased. Dunno if thats actually a pseudo-verb, but gunzip does delete the original zip file...) and then go in to the isoeme-1.1.1 (or whatever version) directory, go in to the folder called 'bin' and open up all five files that are in there. They should be isoviz, isoem, fastaToGTF, extract-isoform..., cnovert-iso-to...

      You can actually edit these files in WINSCP, or in notepadd++ or wherever (they are just script files). You'll want to edit the line at the top of the script that looks like this:

      isoEMDir=/home/software/public_html/IsoEM/isoem-1.1.1

      You need to change the bolded part there so that it instead points to the directory where your isoem-1.1.1 actually is. So for me it looks like:

      isoEMDir=/data/Paul/RNASEQ/ISOem/isoem-1.1.1/

      Hope that helps!... 3 years later... haha Maybe this will help someone in the future.
