    bowtie alignment error

    I got this error when aligned the downloaded reads from SRA after dumped into Fastq to mm9. Most of them worked fine, except for two SRA data: SRR341123 and SRR074400. And they showed the similar error:

    bowtie2-align(322,0xb0605000) malloc: *** mmap(size=2101248) failed (error code=12) *** error: can't allocate region *** set a breakpoint in malloc_error_break to debug terminate called after throwing an instance of 'std::bad_alloc' what(): std::bad_alloc

    bowtie2-align(297,0xb0605000) malloc: *** mmap(size=1114112) failed (error code=12) *** error: can't allocate region *** set a breakpoint in malloc_error_break to debug terminate called after throwing an instance of 'std::bad_alloc' what(): std::bad_alloc

    Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

    I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second.
