Hi all.
I'm using BWA to align paired-end reads.
Trying to understand the adjustment process of mapping quality calculation, I could not understand the meaning of "moved end".
In the pairing function in sampe.c (static int pairing(bwa_seq_t *p[2], pe_data_t *d, const pe_opt_t *opt, int s_mm, const isize_info_t *ii)), there exists some adjustment logics with the comments like below.
// both ends not moved
// [1] moved
// [0] moved
// both ends moved
Cloud anyone help me to understand the meaning of "moved end"?
Sincerely.
Hosang Jeon.
