    aRNA sequencing: software question

    Hello all,

    I have a question about which sequence analysis software would be appropriate for a given experiment. We wish to use amplified RNA from an Eberwine-based microarray library prep kit and use directional sequencing using the ScriptSeq Kit (Epicentre) to generate a library for Illumina sequencing. The main issue is that the aRNA Kit generates complementary RNA that will be used as library input, and we'd like be able to "flip" the reads in the sequence data from aRNA to sense RNA after sequencing. Are there any software packages that can accomplish this?

    Olaf, I guess you want to revers and complement the read sequences. A simple script would do that.

      Thanks, Douglas. A colleague suggested that we use a PERL script...
