I am currently trying to understand the hidden markov model in the detection of CNV for SNP genotyping array data. But I am confused totally. I understand fully HMM model, but i even dont' understand what the SNP genotyping data will be. And why the hidden states are just copy number of 0,1,2,3,4, what about the more copy number???? Does the SNP genotyping array data means that the region of the DNA is fixed already, then each probe produces the signal containing information of the corresponding region,so we can predict the copy number of that region by HMM??
