Making sense of single gene sequence

I have sequenced whole genome using MiSeq (low coverage) - I am looking for a candidate deletion in just a single gene (in a specific exon). I don't have very good computer resources - which strategies would anyone recommend for mapping reads to just an abbreviated genomic region around an MSH gene?

I guess I am trying to ask whether it makes sense to map all reads to the reference genome or whether anyone has used other methods for mapping subsets only? Sorry for bad English

    Thanks

You can align to just the bit of reference sequence you want, but you will get more accurate mapping if you provide the aligner with the whole reference. What you don't want is an read that aligns perfectly on Chr 6 to be forced to align with two errors on Chr 1because you only gave it Chr 1 to align to.

After aligning to the whole genome, you can filter you .bam so that you are only looking the exact area you care about.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
