how to convert data from PLINK to BEAGLE

    Dear all,

I have some problems when convert data from PLINK (PED,MAP) to BEAGLE Genotypes file format.

There is a pipeline provided by GERMLINE software (http://www1.cs.columbia.edu/~gusev/germline/), which helps to convert. However I got some errors which I am not sure how did it happen and how to solve it.

I have followed the README for each step. The only thing I have change from transformation script is the input path. Before I changed the path, errors were more.

    Here is error:
Exception in thread "main" java.lang.IllegalArgumentException: missing out argument
    at c.d.a(Unknown Source)
    at c.d.a(Unknown Source)
    at phaser.Z.<init>(Unknown Source)
    at phaser.PhaseMain.<init>(Unknown Source)

ERROR: out.pre_phase.bgl.phased does not exist or is empty

        This should do:
        ./ped_to_bgl [ped file] [map file] > out.bgl

The free Mega2 program will convert from PLINK format to BEAGLE format.

PLINK 1.08p actually has an undocumented --recode-beagle flag which does this.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
                by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
                by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
