    GATK question

This is probably a simple question, but I aligned several files using BWA, I then merged the BAM files and sorted them using samtools. I am now trying to run GATK using a simple CountReads function. The command I ran:

    java -jar GenomeAnalysisTK.jar -T CountReads -R /data/genomes/H_sapiens/hg19/hg19.fa /path_to_bam/S_merged.bam

    I get the below error:

    ##### ERROR ------------------------------------------------------------------------------------------
    ##### ERROR A USER ERROR has occurred (version 1.5-2-g5200f7f):
    ##### ERROR The invalid arguments or inputs must be corrected before the GATK can proceed
    ##### ERROR Please do not post this error to the GATK forum

    ##### ERROR See the documentation (rerun with -h) for this tool to view allowable command-line arguments.

    ##### ERROR
    ##### ERROR MESSAGE: Invalid argument value '/data/results/milesgr/LFS_TWIN_S/S_merged.bam' at position 4.

Any thoughts as to what may be going wrong?

Well you're leaving out the -I before your bam location.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
