Are there tools for "de novo" assembly of rna-Seq and genomic DNA

Hi all of you,

In our laboratory, we are trying to improve the information of our sequencing data, and we have a sequencing proyect of one specie, but we have made a rna-seq by 454 and a genomic sequencing by ion torrent. Is there the possiblity to link both to obtain more information and perform an assembly (which software could make that?) considering that are different kinds of nucl sequences in different platforms?

I would be really glad of any suggest or question.
