Free software to analyze circulating tumor DNA?

Metastatic cancer patients usually have traces of tumor cells in their blood. I heard that people are beginning to check the DNA of these tumor cells in blood to monitor the cancer mutation process.

Is there a free software that can find SNPs of these tumor DNA? I suppose such software will also work for fetal DNA in maternal blood.

    Thanks in advance!

The Forshew e al paper has details of the analysis they used for ctDNA analysis with Fluidigm. I think it is the same as any other mutation calling.

Why do you say it is the same as other mutation calling? Supposedly, these tumor DNAs are mixed with the germline DNA from white blood cells. Their quantity is likely to be lower than the latter which makes them not suitable for typical SNP caller like GATK

A similar case will be fetus DNA in maternal blood. Is there any free software in that area, too?

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
