    blast-2.2.26+, problem with tbastn command

    Hi,

    i would like to run a tblastn command, but every time i do it, i get an empty result (i get the file i ask, but with nothing inside). what can be the problem?

    forgot to add that

    when i press the enter afterwards, the command processor is stuck. i can not write anything or do anything with it until i go out of it and in again.

      What file format did you ask for? Some of the modes (e.g. tabular with no comments) would give an empty file for no results (no hits), whereas others should not (e.g. XML output).

        thanks, but the query is txt. i used this file with blastp already and got results. the output that i ask is also txt, which i got already with blastp.
        what about the fact that the command processor stuck? do you have an idea?

          sorry, i had a mixup. the query i ask for is in fasta format, not txt.

            Using blastp or tblastn, your query FASTA file should be protein(s).

            I was asking what output you requested. The simplest way forward would be to copy and paste the actual command you used.

            Also which OS are you using - try running Task Manger (Windows) or top (Linux) to see if your computer is running out of RAM or something simple like that.

              ok thanks, the problem was not enough patience.... it took the computer much longer time to run this command comparing to other commands, so everything is cool now thanks for your help anyway!!

                Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
