Tag reads from cases and controls

Hi all,

I would like to pool the Illumina reads from cases and controls into a single read file and run the analysis(aligning...variant calling) to calculate the MAF for association mapping. I would like to differentiate the reads from cases nd controls while visualizing and differentiating b/n the two. Could anyone give some suggestion?
