    peak calling for virus chipseq

    I am interested in identifying viral particles in a chipseq experiment ran on Hi-seq. I used viral antibody using to perform IP. Is there any special tool for calling peaks in such small genome as binding sites may be very closely spaced. I guess I cannot use MACS or SICER.
    Can anyone working on viral Chipseq share their expertise.

    I don't work on viral ChIP-seq but by chance I saw this package today:



    It might be interesting to look at since it is made for high coverage / small genomes.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
