Is nucleotide diversity higher than expected by chance?

    Hi,

I want to test if multiple alleles in individuals are more similar to each other (in nucleotide diversity) than expected by chance. Does anyone know a way to calculate this over 100's or 1000's of samples?

    Cheers,

I'd say the problem is to define what can be expected "by chance". Theoritical models usually rely on some unrealistic assumptions (a uniform base distribution along the genome for instance). Do you have a negative control, like a set of other alleles (or genomic positions) you do not expect to be specially constrained? You could compare the variability in this group with the one in your alleles of interest.
If the only sequence information you have for each sample is limited to your alleles of interest then I have no idea, unless you can distinguish subgroups of alleles according to some relevant criteria. Not sure I understood your problem though.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
