Anyone have a favorite tool to pull a nucleotide CDS from an EST contig/assembly using a related proteome? I'm familiar with estwise, but it appears that 'estwise' is smart to frameshifts but won't give a nucleotide CDS. 'genewise' will give a nucleotide CDS but isn't smart to frameshifts. I've come across prot4EST but it appears to use Riken's DECODER software which isn't available anymore..
