    Error running Cuffmerge on sample

Files were run by submitting pairs of prefix strings to the following script:

    Code:
    #!/bin/bash
    source /UCHC/HPC/Everson_HPC/cluster_scripts/shbin/ScriptSettings.lib.sh
    echo "./$1_CUFFLINKS/transcripts.gtf
    ./$2_CUFFLINKS/transcripts.gtf" | cuffmerge -g $GENES -s $BWAINDEX -p 8 -o $1_$2_Merge /dev/stdin
to be clear, the values of GENES and BWAINDEX are set in the scriptsettings file and have worked for 2 cuffmerge runs in the same batch as the one that had this error. 4 jobs worked 1 job failed.

    here is the console log:

ask for solutions for the same error

    Hi,

have you fix the error? I met the same problem when run cuffmerge, so could you give me some advice on this issue if you have fixed that?

    Thank you in advance.

    Best wishes!

I don't know if I've fixed it, but as a measure to avoid problems related to differences from the distribution that the developers compiled the binaries on from the linux system I'm using, I decided to build cufflinks / tophat from source code to make sure i'm using a completely native program. I was also getting complaints from the binary that it couldn't find version info on libz. (it still seemed to work but I'm more comfortable without the error)

I still have no idea why this happened, 4 of the files completed with no issue, and re-running it post-recompile did allow it to complete, but I don't know if the compile fixed the problem or if the problem was not a guaranteed error for every run.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
