    sequences and expression levels

    Hey guys,

    I'm a first time poster. I'm working on a project for school and wanted to get advice on finding similarity between different sequences through expression levels. I have around 20 protein sequences, and through different programs constructed a gene tree to relate the most similar sequences. Along with the sequences, I also have 24 hours of expression levels for the embryo(increments of 2) measured in RKPM. Just looking at the data, I don't really see any correlation between two sequences being linked and their expression levels matching. I was wondering if you guys could give me some advice on finding a relationship between expression levels(measured in RKPM) for protein sequences that are similar. Thanks.

    Do a hierarchical clustering of the RPKM values. This can be done in R or there are multiple tools out there capable of doing this.
