I recently ran the program for cufflinks and cuffmerge for a set of my data. I am a little confused with the merged.gtf file generated by cuffmerge. For a particular transcript, the file gave me 2 hits, with different exons present. From this i understood that the particular transcript constitutes 2 exons.
On the contrary when i took the sequence of transcript and blast on reference genome using ensembl genome browser, it showed no splicing. Although, it is supposed to show from my cuffmerge data.Can anybody please help me understanding why?
