    Contra BED input

    Does the BED input file have to be the 120bp probe locations? That's what we've been using, but Agilent has changed the files they provide for capture design and now supply a 'covered' regions file (varying lengths). I've tried to use that as the BED input (its the correct format of chr/start/stop/name) but its fails with this error:

    Significance Test ...
    [1] "./LMG-240_CONTRA/buf/bin20.txt"
    Error in if (boundary.f.sd < 0) { : missing value where TRUE/FALSE needed
    Execution halted
