    VCF format viewer

I call SNPs and short INDELs with samtools. Now I need a program to open my output to VCF, and also to give me some results as number of SNPs and indels, for example.

Does anyone use or know a good software to do this?

    Tanks.

Do you mean "write" the output to VCF? If you used samtools, then they tell you exactly how to obtain a VCF file using bcftools view.

Exactly. Expressed myself badly ... I used samtools and bcftools ... My exit was in VCF. Now I need a software to read the outputs and I data as number of SNPs, indels...

To call SNPs and short INDELs I used this commands lines:
      samtools mpileup -uf ref.fa aln1.bam aln2.bam | bcftools view -bvcg - > var.raw.bcf
      bcftools view var.raw.bcf | vcfutils.pl varFilter -D100 > var.flt.vcf

        vcftools: http://vcftools.sourceforge.net/

If you want to visualize the vcf files you can use IGV from Broad: http://www.broadinstitute.org/igv/viewing_vcf_files

.vcf format is plain text. You can look at it in anything. Just throw it in Excel.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
            by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
            by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
