    Single-sample expression quantification

    Greetings--
Any suggestions for comparing expression levels of genes within a single sample? I want to look at relative expression of genes within a gene family in a single sample--is there a way to correct for length difference, or can I really only approximate using raw read counts? Any suggestions are greatly appreciated.

In the simplest sense, you could just use RPKM values to compare. The problem is, for such a within sample comparison, technical variation becomes the issue, especially for low read abundance transcripts.

When comparing across biological replicates, biological variation typically swamps technical variation so one can dismiss technical variation as being (relatively) insignificant. In your case though, technical variation is a significant concern as your estimate of a particular transcript's abundance (again, especially for low abundance features) may change greatly across technical reps.

So to do what you wish with any confidence, you would need multiple technical replicates of that single sample, to have some actual measure of how well (or not) you have actually characterized the mean expression level of any given transcript or gene.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
