help for genome annotation

Hi,

I have an assembled genome sequence of a non-model species. Could anyone tell me which is the best way to annotate this?

To start with:
- Gene modelling software to identify open-reading frames
- BLAST comparison to closely related genome databases. Transcriptome, exome or protein information will likely give you putative functional information
- BLAST to repetitive element databases like TREP, repbase etc to annotate transposable elements

Have a browse of the SeqWiki (http://seqanswers.com/wiki/Special:BrowseData) for software to do each. You'll need to research the best option for your particular organism whether it be a plant, animal, fungi etc.
