    Is anyone using SNPSVM?

    Hi, I just came across the paper on SNPSVM in Bioinformatics. It was showing up as one of the most-read articles this month, and it seems to be claiming a significantly better sensitivity/specificity tradeoff for SNP calling than samtools/UnifiedGenotyper.

    Is anyone else using it? I'm trying it out here and I'm getting significantly fewer SNP calls with it than with UG. Not sure what to make of it just yet.

    Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

    The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
