    GO annotation VENN Diagram

    Hi,

I have two data sets (transcriptomes) that have been GO annotated. For one of the sets, I ONLY have the GO ID's.

This is my question: Can I compare/contrast these two datasets based on their GO ID's alone and then somehow draw a VENN Diagram?

If so, please recommend a program/procedure/paper that outlines this task.

    Thanks,
    Andor

Yes. Paste the lists of ids in here?

...or I can use the diff command (Linux) to generate the files

There's lots of ways to draw venn diagrams in R if you're looking for something more programmatic...

Ok, so I've installed R (Ubuntu 12.04). Is there a good GUI for a beginner & how do I install the GUI for R?

Also, how do I install the "venneuler" module?

          Thanks,
          Andor

install.packages("venneuler") might work? Or download from cran and install.

I've had luck also with Vennerable. Limma also has a venn drawing function "vennDiagram". There's also library(VennDiagram).

This is a bit outdated, but there's a presentation I did for R user group on venn diagrams using library(VennDiagram)

There's some code and data there. Not the simplest, but it's a starting point...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
                  by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
                  by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
