    Running GATK, keep receiving errors.

    I have tried to run GATK 2 different ways on the mason server. These are the two ways I tried, and I still keep getting errors.

    1. java -jar GenomeAnalysisTK-2.6-4-g3e5ff60/GenomeAnalysisTK.jar --help

    Error occurred during initialization of VM
    Could not reserve enough space for object heap
    Could not create the Java virtual machine.

    2. java -Xmx2g -jar GenomeAnalysisTK-2.6-4-g3e5ff60/GenomeAnalysisTK.jar --help

    #
    Aborted (core dumped)




    How do I get this to work? I also have tried from my local computer but it still doesnt seem to work. Here are some of the ways I tried it from my local computer.




    1. java -Xmx2g -jar GenomeAnalysisTK-2.6-4-g3e5ff60/GenomeAnalysisTK.jar --help

    I get the same error without the -Xmx2g thingy.

    I think you're using the wrong version of java.



    The bottom of that page gives details about the version of Java required and the error that is spit out when the version is wrong.

      I should have noted before...

      I am using the correct version of java.

      I typed in java --version both on my local computer and the server. Both versions were above version 1.6.

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
