    Anova test on microarray data

    Hi,

    I have microarray data, representing RNA expression of different genes for different samples having specific characteristics. I would like to compare the effect of each characteristic with 2way anova. I did that in matlab both with my own calculation and using available function (Anova2). After adjusting p-values, I got no significant genes. My supervisor told me to use 2way anova in limma package of R. But I couldn't find it and he is a super busy man to explain it for me. Is there any one who is aware of this function?

    You can find limma package here: http://www.bioconductor.org/packages...tml/limma.html. Limma vignette should get you started.

    This page has tutorial materials available for use of R in sequence analysis. Even though you are using microarray data there may be enough introductory information here in case you are not familiar with R. A quick look in the PDF pointed to a section on how to use limma.
