when analyzing CHIP-seq datasets, i met the following problem. Before selecting peaks, i integrated the sequencing data from different runs (that is, directly combine all runs' datasets) to perform CHIP-seq analysis, but we just obtained much less peaks than the previous analysis of individual run. I don't know what it's to lead to the results. i guess if we integrated the datasets which are from different run multiplier(such as: one 16X and another 20X during sequencing).
