I still receive a fair number of PMs and emails in response to this posting which means people are interested in a tool that converts a FASTA formatted file along with a read alignment file from ELAND or similar to ACE for viewing with Eagleview. I am releasing the script I wrote as source code for anyone to tinker with as a sourceforge project. Feel free to make it more usable. There are issues with the script as it is which I can describe in more detail if people are interested.
