mtDNA genome assembly using MITObim not working!

    Hi,

Has anyone used MITObim with success?

MITObim either quits on iteration 0 without giving a detailed error message or the log file says that it has started but nothing happens.

I am trying to build a mtDNA genome from a COI bait sequence, using MiSeq fastq's and the following parameters:

    ./MITObim.pl -end 100 --quick ./COI.fasta -strain fish1 -ref fish1COI -readpool ./fish1_interleaved.fastq --noshow &> log

any help would be much appreciated.

    Thanks,

    J

I was going to play with MITObim this evening, I'll let you know if I have any success.

So you were able to get the MITObim.pl script to work with MIRA 3.4, but not other versions of MIRA? We have MIRA 3.9 installed on our cluster currently, so it would be nice to not have to install an older version.

          I had Mira 3.4 not Mira 3.4.1.1

Mira 3.9 is a different beast all together

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
            by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
            by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
