    difference between pair end and single end reads assembly

    Dear all,

    I have a little question about the difference pair end and single end assembly.

    For most of the de bruijn based assembly algorithm, they try to construct kmer based graph. Hence, for pair end and single end, it will treat equally.

    So, in assembly process, is there difference between pair end and single end reads?

    What is the advantage for pair end when assembly?

    For scaffold step, we can use the mate pair information for contig order and orientation.
