    Coordinate sorted sam

I need to create a galaxy only pipeline for a course which trims, aligns then calls variants in GaTK.
I aligned with BWA, but cannot proceed further as the sam file is coordinate unsorted (SO:unsorted)
Sortsam is not available in Galaxy. I have tried various things like Picard reorder Sam and Bam, but it is still unsorted by coordinate. I also tried Paired Read Mate Fixer also from Picard, which has a sort order option. The out file states SO:coordinate, but looking at it - it is ordered chr1, chr10, chr11, chr12, chr13 …. chr2, chr21……

Does anyone know what else I might try?

chr1, chr10, chr11 is properly coordinate sorted (chr10 comes before chr2, alphabetically). If you're interested in using GATK, what you need to ensure is that your BAM files and reference annotation have the same sort order.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
