Co-occurrence analysis

Hi there!
I'd like to do a co-occurrence analysis of microbial taxa in feces samples. I'm supposing to use R and its packages for doing this. Can anyone suggest me which R packages I could use?
I have a table with OTUs in rows and samples in column, so I think I should transform it in matrix, right?
And then how can I do the co-occurrence analysis, considering both presence/absence and abundance?
