I recently found that for most of the single exon transcripts, cufflinks seems not calculate a FPKM value for them. Has anybody notice this before? Or does anyone has a clue about how to deal with it? By the way, for 'single exon transcripts' I mean the single exon transcripts assembled by cufflinks itself. Not some RefGene.
