Dexseq warnings: Failed to fit dispersion for gene

    Hi, there,

I managed to construct the exon count subject. When I tried to use the function: estimateDisperions, I got a lot of warnings. Could anybody explain those to me?

    Thanks a lot

What are the size factors for the libraries and what's the design? I would guess that one or more of the libraries are much smaller than the others. Having said that, a number of those do seem to have >100x difference in counts between the sample with the fewest counts and the median.

      Here are size factors:

      > sizeFactors(ecs.m)
      ../ATCACG/genome_mapping/tophat_out/accepted_hits.exonCounts
      1.5774367
      ../GATCAG/genome_mapping/tophat_out/accepted_hits.exonCounts
      1.0939807
      ../CGATGT/genome_mapping/tophat_out/accepted_hits.exonCounts
      1.4076148
      ../TAGCTT/genome_mapping/tophat_out/accepted_hits.exonCounts
      0.3917576
      ../ACAGTG/genome_mapping/tophat_out/accepted_hits.exonCounts
      1.7156390
      ../TTAGGC/genome_mapping/tophat_out/accepted_hits.exonCounts
      0.8036881

do you think 0.39~1.71, is huge difference in terms of library size?

        Hi capricy,

One question, did you updated your version of R and DEXSeq, as we discussed in the mailing list? I think this would be very helpful for your analysis.

I am still using R2.15 (I need to figure out who is in charge...). But I figured out where those warning messages came from: after subsetting the data, I would need to do droplevels, which I didn't. So all these warnings are gone.

My next question is about the plot/visualization: since I am doing 3 conditions comparison, MA, MM, and MP, and the results showed the log2fold(MM/MA) and log2fold(MP/MA), but the plot seems to only display the comparison between MP/MA. I wonder how I would be able to show comparison between MM/MA?

Thanks a lot for your help!

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
            by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
            by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
