high levels of broken read pairs?

I've been trying to run de novo transcriptome assemblies in CLC, but I am getting high levels of broken pairs (~65%). I am wondering if this is normal?
My insert sizes were 200-250 bp, and so I set my minimum and max read distance as 150-300. I've manipulated this number, but it only made it worse.

    I have ~140M paired reads.

I'm wondering if I did something wrong with processing? I did quality-based and adapters trimming and based on quality using fastq-mcf, which is meant for paired reads (discards reads as pairs), everything looks OK when I view them in CLC (correctly paired etc...)

    Hi there,

I am running across a similar problem with my analysis in CLC. I am wondering if you resolved your problem?

    I have ~70Gb of illumina PE data (101bp with ~insertsize of 250bp)

I ran the assembly with the auto detect paired distances option. I have included my summary file here in case that helps.

    Thanks in advance

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
