I'm trying to use Velvet plug-in for Geneious v7 in order to create contigs from metagenomic short reads (90-200bp, 100k reads).
I get this error:
Do I have to trim all reads to the same length ? It doesn't make sense, as I will lose ~20k reads which are less than 150bp, as well as all the bp in the reads which are longer than 150bp.
Is there a better way to do it ?

Assemblies in the Short Read category can handle a maximum of 2 different read lengths. Consider trimming variable length read data to a uniform read length.
